I'd just abandon the Steam overlay. Doesn't even work with some of my Steam games.
Off the top of my head, NieR Automata, Smite in DX11, and Civ V, and a few others.

If you have Windows 10 you can set up multiple desktops. Keep the steam ui on one and your game on another.
Flick between them with CTRL-Win-Right and CTRL-Win-Left
Assuming the game doesn't hate tabbing out that should somewhat reproduce the functionality until a solution is found.
